Question about charging air orbs. Will the 3 cosmic runes charge all of the orbs in my inventory or just one?

Yeah, just the one. Bring an air staff + cosmic runes, and you're all set. Luckily though, it does a "make x", so you no longer need to enchant each one individually.

Ouch! I can't imagine having to charge each one individually. Takes long enough as it is.
