Upon watching the ad again, Perry is making a conditional statement to make you think. IF gays can serve in the military, THEN why can't we pray in schools? He isn't saying gays in the military are bad, he's merely saying if that is allowed, why isn't prayer in school. The comparison is made here due to two states-of-being in a government institution (I'm *** and in the military/I'm religious and in school) are not equal. While he probably should have used a different comparison, due to previous acts as governor of Texas (such as his stance on *** marriage in Texas) and assumptions based on him being a republican (conservatives tend to not approve of gays in general), his statement does not explicitly imply he doesn't like gays in the military, though it is reasonable to see how one can see it as such.

So, really, it's free speech being interpreted as hate speech. It serves as both. As a politician, you have to be mindful of how you say something because there are many things implied about you simply based on your political affiliation.
